First let me say welcome aboard brother Stone. You can insert the meat probe before you ever put the butt on the egg. The internal temp that you will cook the butt to will kill any and all bacteria. Again welcome aboard and good luck.Location- Just "this side" of Biloxi, Ms.

@StoneSmoker ... Welcome and good luck on your first smoke. Put the probe on now. Never given a thought on bacteria. My guess is that your might be overthinking your cook. Just enjoy itI've slow smoked and eaten so much pork, I'm legally recognized as being part swine - Chatsworth Ca.

Assuming you cook the internal temp to somewhere in the 190-205 range it's not a problem.
At 165 most bacteria are killed pretty much instantly. For a really basic idea, check this out:

Lower temps for longer periods can also be safe, like is done in sous vide cooking, but that's beyond my pay grade. good luck and have fun. oh yeah, post pictures too.
