I last checked my fire at 3am, temp was about 210 and meat temp 185.
I opened the vent a little to heat it up and went back to bed.
Woke up 6am, fire had died, meat temp fell to 160. I reloaded with charcoal and have them cooking again.
By the time I got the fire going at right temp again my meat was at 145 when I put it back in. Part of the butt was already about falling apart, but most of it was still tough.
How is this gonna affect my meat and my cooking time now?
What temp should I cook at now?

It should be fine if you finish the cook to 195. Your grate vents probably got plugged from the ashes and killed the fire. If you'll poke the holes with something (I use a bent hanger), that should get air into the fire box. If you've already started another fire, make sure your vents are clear in the grate. That's my $0.02...
